A cocktail bar primarily serves cocktails; mixed drinks requiring much skill to successfully pull off.

Hi albybud,
I completely understand your issue, even if I do prefer a nice chilled beer with my pure spliff :)
So here’s the story… Since April 1st 2007 there were several coffeeshops serving alcohol (mostly beer). After that date those shops had to decide between the two licenses. Some of those chose to keep the alcohol license and became smoker friendly bar, like the Nes.
If you're in Haarlemmerstraat area I'd suggest Barney's Uptown or La Grotte. They don’t sell weed and hash, but they allow you to smoke your own stuff while enjoing a drink. If you’re looking specifically for cocktails, then Barney’s Uptown is the place (and that’s not because I can assure you they’re good, as I never had one, but just because I know they actually serve cocktails).
BTW, I’d avoid spirits while smoking heavy stuff, since it's difficult to predict the effects of that combo. But it’s your choice.

Cocos outback near Rembrandtplein serve cocktails and has a smoking room. They also have a daily happy hour on cocktails:

There was another smoker friendly cocktail bar that i saw in a smokers guide. think it is the 'Bayside Beach Club', it definitely had a beach theme.
Enjoy your trip
EDIT:
The one form smokersguide is coconut groove - nieuwe zijds voorburgwal 53. looks nice. not bayside beach club

Id second coco's as a good place to chill, spent most of our last trip in there.
However, the cocktails aren't the best. The girls i was with tried the daquiris and gave the thumbs down, mojitos weren't right either, hard to spot any brown sugar. They do a mean cold Heiny in a frozen glass tho.
For cocktails, why not make an afternoon of it and visit house of bols opposite the van gogh museum,
www.houseofbols.com

It's a great little tour and you end it in the bar with your free drink. After that you can stay and buy cocktails from the best at 6.50e (last years prices)
Here's my butterscotch martini. enjoy...

I would throw in Wonder Bar on Nieuwendijk. Divey bar but fully stocked though I think the majority of their mixed drinks are of the red bull variety. Still, a nice place to find oneself at the end of an evening if you happen to be pining for a dive bar and NOT a sports bar. It's quite fun to trip out to the disco ball too whilst enjoying a bowl.

Does it qualify for the OP's defo of a 'cocktail bar?' Dunno, but one could always pop outside a quality bar like de Zotte and risk smoking a quick j unobtrusively. Just a thought..

Coco's is only good during HH, other than that the staff and food are shit. If you want proper cocktails try Bar 23, Door 74, De Nieuwe Anita or Vesper Bar. The first two are not cheap but offer some of the best cocktails in town. And Bar 23 has the best view of any public space in Amsterdam.

Good little tour, first class cocktails... and think of the brownie points.
