There are a shit load of links in the hotels forum. Have a look and use the search if you need to. And there are not any short term agencies that specialize in one neighborhood.

I used Damcity cribs, in November
Place is right in middle of the red light,
You pay on arrival and lots of room for large groups
Also I've used citymundo a few times and they have lots to pick from all over the city,
peace to all who walk through greener fields

I have used Airbnb for my lasy 4 visits. I like it because you be in contact with the owner of the flat and ask the obvious question. "Is okay to smoke grass/weed/cannabis/!". Totally reliable site and flats in my experience.
Good luck!

Not sure if you've sorted somewhere already but I was just recommending this ( http://www.flipkey.com/amsterdam-condo-rentals/p462665/ ) to someone else on the forum and realised it said "The apartment is around the corner of "de pijp", this is a very friendly lively neighborhood very popular with the Dutch locals" Then I saw your post and saw you want somewhere near De Pijp.
